On turn 1 I started x'ing PVO AA units from cities close to the front. They showed up in Stavka's available units. But on turn 2 they are gone from Stavka and I have no idea where they went. I checked a few front HQs and they aren't there. Haven't checked many cities, but I don't think that is where they went. Help please.

Sometimes they go to the unactivated military districts.

Use the CR to see where they have gone.

I don't remember the names of the units I x'ed out, but I just checked the command report. There are lots of PVO AA units in corps and army units. Could they have been pushed down to the that level in just one turn?

Yes they can. The AI moves around SUs in your logistics phase depending on your support levels. If you want to stop this happening then you have to lock the HQs. Or set their support level to zero.
