This is an annoyance but does not keep me from playing. As Allied, when I get the two files from the japanese opponent , I have to go into the save game file and manually delete the old 001 and game file leaving the new 001 and game turn. they will not overwrite the old files. As the Japanese player, the allied turn will overwrite the old turn. anyone else have this problem?

Oh yes, every time. Has become simply part of the turn routine. It could be worse- remember when we had to reload UV for each new turn? Now that was a real pain.
