I have always been confused as to what this setting does exactly...

From my understanding, it is how long after the mouse has been hovering in one place before those little information boxes pop up. I know it affects the boxes during purchases and I'm pretty sure it affects unit / hex info (when cut on in preferences) when viewing the battlefield.

Appears to be in hundredths of a second.

Yep, it affects the mouse-over message boxes. I set mine to XXX, which is no delay. When the cursor is over the hex, the 'info box' comes up immediately.
