The Allies have flattened one of my coastal bases ...100% damaged all around ...and have been gleefully pounding the snot out of my hapless ground troops. I'd like to evacuate my men, especially an engineer unit.

Regular transport aircraft won't pick them up because the airbase is closed. So I thought to myself ...Hey I got a couple of squadrons of these H6K2-L seaplane transports hanging around, I'll use them, they don't need no stinking airbase on the other end, they're seaplanes. Wrong ... they won't fly the pick-up mission either! Seems broken to me.

Yep, it's equally broken that you cannot use them to airlift non-paratroops into empty enemy dot.

Hi, Transports from another airfield can pick up troops even if the airfield in that hex is damaged. (They will suffer higher op loss but they can fly)

Is there any chance that the Allies are flying LRCAP over the base which might make the transports "hesitant" to fly there?

No, Mogami. From what I have seen, if runway damage is above zero transports will NOT pick up troops. I was using air transports in Amboina to evacuate troops from Pomala over many turns and they would never fly if the runway at Pomala was damaged. Once it was repaired back to zero they would fly again. This was base scenario 15, started under 1.6.
