What affects this? And why does it change every other turn.
Example: On turn 5 the enemy loss penalty is 4 and friendly loss penalty is 2 in the situation briefing. But on turn six it enemy loss penalty 3 and friendly loss penalty of 3, why is it not 4-3?

Casualties increase the penalty while replacements reduce it.

I thought when you suffer a loss and get a point you'll have it for the rest of the game.
Basically what you're saying is if both sides sit there and do nothing the loss penalty for both will go to 0… right… so if I want a scenario that's more on loss penalty VP I should reduces the objectives VP as much as I can.

No, the amount of available loss penalty VP is directly related to the total on-map VP. What you can do is increase the loss penalty intolerance multiplier up to 999% in the event editor. Default is 100%.

Thanks chuck... this helps out a lot. Time for me to go back to messing with the event editor.

Another question, if I want the map to turn into mud like it did in Russia at the winter of 43 after Manstein's counter-offensive. do I just keep on switching warm and cold fronts to cause storms?

No, there is a storm event. Just trigger that every turn. Should start to cause a lot of mud after several turns.

I've also found that mud tends to form more readily in cooler temps. Too bad. A humid and muddy Vietnam is out of the question.
