I was wondering if anyone can explain to me, how I have lost 6 pilots captured over my own bases?

It is in 1943, and I have had two pilots bail out over Guadacanal, Tugali, Dobrudrua, Buna, and Port Morsby, all of which I own. All Missions were CAP or LCAP's. Message is so and so has bailed out, and is captured.

Now how do pilots over my own airbases and conquered area's get captured??? Is the rumor of Ninja's true??? or is it a bug of some sort.

Nope. Just a random they put into it to make it more colorful. Your guy is MIA (missing in action). This means the plane went down in the sea and no wreckage found, was lost in the mountains and no wreckage found ect. They just say "captured" to show he is missing. It isnt a bug, and you dont have enemy commandos hiding in your rear areas.

3rg ACR... you'll really laugh (or s***) when you see one of your Canadian pilots bailing out over Vancouver and getting captured... This has happened to many of us.

Just wait 'til you get a pilot that has to bail out and is captured after flying CAP over San Francisco.

Essentially, there's always a small percent chance that your pilot incurs "misfortune" during the turn, even if it's in friendly territory.  The odds are adjusted up for fatigue and proximity of enemy etc.  And chance of being rescued go up if over friendly base and/or friendly units in same hex (or even path so I've heard).

It may not be at the -pilot- level.  It might be that it rolls to see how many sqdns are affected, and then rolls to see how many are affected, and then rolls to see what pilot(s) are affected.  Or it could just be that every sqdn gets a roll.  Just stuff that happens under the hood.
