Everytime I try and do the 1.12 update to make my game gold, I get an error message saying that I cannot start the game; I am thinking that some extract files are not going into the right sub-directory. I am using zip genius....

My area for my game is C:\Matrix Games\Commander Europe at War....

Do I need to put all the extract files in the Commander Europe at War sub-directory, or do I need to make sure some go into other sub-directories?

The v1.12 update is an installer inside a zip file. Once you open the zip file, are you running the installer to install the update?
