This is rather interesting and new. Just lost two subs as their system damage skyrocketed due to lack of fuel. Wish it was easier to ensure subs did return to base with adequate fuel left though.

But the do sink. I noticed it quite recently as well.
Running the PBEM with latest patch installed.
It happens if the base you set for the sub has no fuel... then the sub changes its target & tries to go back to Tokyo.. which can be a suicidal mission... if out of fuel in the middle of the ocean... what is more, it seems to be impossible to refuel sub from another on its way as it used to work before (in WITP)..?

I don't always remember, but every few turns I try to look at "All Active Ships", and filter by SUBS for this reason (and to check any that are damaged without me noticing).

I've seen the same thing happen; Dolphin was supposed to be withdrawn soon so I sent her on her way towards PH.  Checked her status last turn and she was out of fuel and had 20+ SYS damage.  Fortunately she's near Johnston Island so she can refuel there, but when I ordered her to PH she had sufficient fuel to get there.

I have seen the same in my game as the allies. I also had unexplained damage on and AM that I attributed to a combat that was not reported, but it probably was this. You say Hotfix3 supposed to fix this?

Sort of:

Ships are supposed to take damage, up to and eventually including sinking, if they run out of fuel.

What was happening is that subs (and other TF's) on 'patrol' were too liberal with their calculations about staying on station and sometimes were running out of fuel on the way home. Sometimes very far from home. That is fixed.

The penalty for running out of fuel is still there, so no free lunch! Make certain you have enough fuel or get topped up at sea. A nice improvement in AE over WITP.

It takes some managment but like said, Just check your all ships screen (filter out everything but subs) about once a week and you will catch the occasional sub that needs attention. Bigger problem for me is forgetting to turn off the full speed button for a TF. That can get you into trouble.

Did this have something to do with setting patrol zones and selecting "Remain on Station" and not "Retirement Allowed"?
Seem to recall seeing similar before, though could just be my bad memory.
I don't see subs sinking in my game other than due to enemy action.

In my game Dolphin wasn't patrolling, just sitting in one hex and waiting, so that might have had something to do with it.  I've noticed the patrolling subs will leave and head for their home port when they get low on fuel or out of torpedoes.
