Some of these may be legacy issues and not necessarily introduced by 1.0.5.6

1.) Mining Stations are full. - I was starting to run low on Opal production so I went and examined my Mining Stations. They were full of Aculon and Crystal, with no room left for Opals (they were at 20,000 capacity).

We really need an option to be able to jettison some of the Cargo on Mining Stations in order to deal with effectively dead Mines.

2.) Mining Stations are still disappearing. - I've noticed this happening for the last few versions. I'm not certain about this, but it seems that after being idle from being full (at 20k capacity) for a while that the Mining Station disappears - this may be the root cause. A little while after encountering #1 above I noticed that some of my sources for Opals had gone down. I checked, and sure enough, some of them were now controlled by other Empires. I haven't been at War and Pirates are gone/powerless at this point.

3.) Retrofitting Space Ports yields extra Shipyards + causing Resource issues. - I upgraded one Medium and three Small Space Ports to newer version Medium Space Ports. They all have the extra Shipyards issue as described in another thread. The problem is, two of these upgrades were at Colonies producing Bifurin Silk, and the other two upgrades were at Colonies producing Rhefidium Ale (sp). I had a Stockpile of roughly 40k of each resource prior to the upgrade, and shortly thereafter they both dwindled down to zero. It's been several years now, and I'm lucky to see either of these resources at even a couple of k. The planets are all pretty high pop (2B - 3B+), so I would expect the mining capacity to be more than adequate.

I'm not sure if this is a side effect of the extra Shipyards, or if something else is going on here.

I think this should be resolved without player intervention. A good way to achieve that would be the game reserving a certain fraction, like 20% (or 10% at a minimum - it depends in part on the maximum number of different resources a planet can have), of a Mining Station's storage room for each resource. In your example only 16000 of the storage space could then fill up with Aculon or Crystal. The rest would remain free for the mining of Otandium Opal.

The interesting thing is, very early in my game play I had the fear that there was such an issue like Mining Stations producing mostly none-used resources filling up on these, eventually leaving no room for those that have a deman and get constantly ferried off. I monitored a certain station for a while, probably over a volcanic planet just like in your case, but in that instance the problem entually dissapeared. No doubt that was because with an expanding empire and new technological discoveries the resource demands keep shifting constantly.

I lost track of this issue because my games are in 1000 stars galaxies and evolve very slowly (until I get the out of memory problem, didn't try 1.0.5 yet). In such an environment it is hard and seemingly futile to track the storage space of individual mining stations, and individual instances vanishing will usually go unnoticed.

This has been rectified in the next build. Mining stations now reserve sufficient space for each resource, so that they always have some of each.
