Thought it would be interesting to see how different people set-up DW.

Here is what I do:

Options

Reduce sound volume (If I'm playing in the early morning or during work hours I don't want the sound to disturb others :))
Loaded games are paused. Like to start paused. Just in case!
Auto Save every 20 minutes
Automation:
Deselect Fleet Formation I prefer managing all my fleets
Agent Missions - Fully Automate The AI does a good job of this. I don't want to be hassled with the pop-ups.
Attacks against Enemies - Control manually
War and Trade Sactions - Control manually

New Game

The Galaxy:
Varied Clusters
Star Amount: Usually Tiny or Small I like fairly short games with limited resources.
Colony Prevalence: Occasional
Indepenent Alien Life: Normal
Expansion: Young I start the AI one level higher than me so I have to graft my way through the early game until I've caught up.
Aggression: Restless
Research Cost: Expensive
Space Creatures: Few
Pirates: Few or Normal

Your Empire:
Random starting location
Home System: Normal
Size: Starting
Tech Level: Starting
Corruption: Normal
Government: Random
Your Race: Random But will restart if Atuuk, Teekan or Ikkuro.

Other Empires:
Auto-Generate Starting Empires
Generate (between 5 and 12) starting empires
Allow independent alien colonies to start new empires during the game.

Victory Conditions:
Usually work these out depending on the number of empires in the game.
Deselect Enable original Distant Worlds story events This gets rid of the massive ship graveyards etc.
Deselect Enable Return Of The Shakturi story events and conditions

I'm going to copy your format here is what I do.

Options
Automation:
Deselect Fleet Formation
Agent Missions - Suggest missions.
Attacks against Enemies - suggest
War and Trade Sactions - suggest

New Game

The Galaxy:
Spiral or Even clusters
Star Amount: 1400
Colony Prevalence: Normal
Indepenent Alien Life: Normal
Expansion: Starting
Aggression: Normal
Research Cost: Custom(I make this even more expensive than expensive)
Space Creatures: Normal
Pirates: Normal

Your Empire:
Starting Location: Outer Rim or edges
Home System: Excellent
Size: Starting
Tech Level: Level 7, sometime starting I Do this because I like feeling as if my empire has been developing for thousands of years and just wants to observe how the galaxy develops
Corruption: Normal
Government: Technocracy
Your Race: Zennox.

Other Empires:
11 Empires
Set one starting empire to human
Set all empires to starting for size and starting tech level
Allow independent alien colonies to start new empires during the game.

Victory Conditions:
All normal conditions disabled
Enable original Distant Worlds story events
Enable Return Of The Shakturi story events and conditions

I usually play with this -

Options
Automation:
Deselect Fleet Formation - don't like how the AI does fleets
Agent Missions - Suggest missions
Attacks against Enemies - Manual
War and Trade Sactions - Manual
Ship Design - always manual
Exploration/Construction - automated, unless something special to explore/construct

New Game

The Galaxy:
Any type
Star Amount: 400-700 - like my galaxies sparse-ish...
Colony Prevalence: Normal or Occasional
Independent Alien Life: Normal
Expansion: Starting
Aggression: Normal
Research Cost: Expensive
Space Creatures: Normal
Pirates: Normal

Your Empire:
Starting Location: Random
Home System: Normal (or the next one down - Trying?)
Size: Starting
Tech Level: Always starting
Corruption: Normal
Government: Random
Your Race: Random - I like surprises, and the challenge of playing with a race I wouldn't have chosen.

Other Empires:
11 Empires
Set all empires to starting for size and starting tech level
Allow independent alien colonies to start new empires during the game.

Victory Conditions:
65% population or territory, others disabled

Colony Prevalence: The lowest option
Indepenent Alien Life: Teaming
Expansion: Young 
Aggression: Chaos
Research Cost: Expensive
Space Creatures: Few
Pirates: Few and distant (nice new option)

Your Empire:
Random starting location
Home System: The lowest setting 
Size: Starting
Tech Level: Starting
Corruption: Highest
Government: Random but usually republic (i like the high pop growth rate)
Your Race: Random but usually Gizurean ((i like the high pop growth rate)

Other Empires:
Auto-Generate Starting Empires
Generate (between 5 and 12) starting empires
Allow independent alien colonies to start new empires during the game.

Victory Conditions:
Almost all games until now were sandbox. 
Enable original Distant Worlds story events 
Enable Return Of The Shakturi story events and conditions

Options

Volume: Normal plus i have my sorround system attached here in my laptop and regular desktop. No music.
Loaded games are paused.
Auto Save every 30 minutes.
Automation: Everything to manual. Except 20% of my single battle ships to automatic so they patrol around, new colonies build small stations.

New Game

The Galaxy: Irregular
Star Amount: In my laptop 700, in my desktop 1400
Colony Prevalence: Abundant, everyone with that advantage, more the merrier.
Indepenent Alien Life: Abundant
Expansion: Starting, everyone with only one planet.
Aggression: Unstable
Research Cost: Normal
Space Creatures: Abundant
Pirates: Abundant

Your Empire:Random starting location
Home System: Excellent
Size: Starting
Tech Level: Level 4 to 5
Corruption: Low
Government: Democracy
Your Race: Human.

Other Empires: Auto-Generate Starting Empires
Generate 11 Empires
Allow independent alien colonies to start new empires during the game.

Victory Conditions: Sandbox Mode
Story mode: all on.

The Game is modified: I have edited the race data script so every empire in the list have -50% in maintenance, more ships in the sector and bigger battles, in my laptop i have it in normal since my memory over there is only 1.5 Gig way less than the other one. 3.4 gig and a separated graphics card so it doens use each of their resources.

Sound muted, am annoyed by the "beep" the sound settings don't affect
Loaded games are paused.
Auto Save every 30 minutes
Automation:
Auto Fleets and Ships
Agent Missions - Manual, since my reputation suffers badly if I have it auto
Attacks against Enemies - Auto, but with only pre-emptive prep checked
War and Trade Sactions - Control manually
Tax Rates, agent/troop recruitment set to auto
Everything else is manual

New Game

The Galaxy:
Depends on my mood, but usually V.Clusters
Star Amount: About 400-700
Colony Prevalence: Normal (but trust me, it's still far from lol)
Indepenent Alien Life: Max
Expansion: Lowest for all
Aggression: Restless
Research Cost: 480K
Space Creatures: Max
Pirates: Max

Your Empire:
Random starting location
Home System: Normal
Size: Starting
Tech Level: Starting
Corruption: Low
Government: Diplomacy
Your Race: Human.

Other Empires:
Will put about 8 of my own in, all with same settings as me
Allow independent alien colonies to start new empires during the game.

Victory Conditions:
Sandbox with no stories
