How do you resupply HQ's that have used all of their Torpedos???

Torpedoes are created from supply. Base is probably short on that. If there would be enough, they will be created automatically up to your set amount.

Most of the time I have to do it manually. There is little icon next to the number of torpedoes your HQ has. Click on it and you will be asked for how many torpedoes do you want to increase the number. 10 is the most you can increase in single click, but you can click as long as there is enough supply at the base. I think each torpedo costs 10 supply (speaking from my memory as I am in bit of a hurry atm).
Your base where your HQ is has to have supplies, and it probably must not be in red or orange (again this needs in game check).

Torpedoes generally are created from supply without needing to do anything. Each HQ will carry a predetermined number of torpedoes. In my experience this is usually 100. The number of torpedoes which the HQ will try to carry can be changed by clicking the show TOE button. The line for torpedoes will then show in yellow and if you click on this, you can change the number of torpedoes the HQ will try to maintain. This can be helpful if your HQ is in a base with limited supply and limited torpedo targets. I am thinking early war Philippines.
