Note that there are two different functions: Respawn is an scenario option and covers the respawning of certain ship types. If selected, carriers, cruisers, minesweepers and some others (I think) will respawn. This means that a sunk ship will be replaced with a new ship (different ship slot number) at a time in the future. Caution - Have not checked the manual so the list of sihps that can respawn is from my memory! Replace is used for small craft that are too numerous to correctly represent in the databae. There were thousands of LCM and LCT, but only a few are in the scenarios. If one of these is lost it is replaced by reusing the same ship slot and having the ship reappear in a few weeks. The difference between using the same/different ship slot has to do with the Sunk Ship list. If the same ship slot is reused, the ship does not appear in the sunk ship list. So you'll never see LCM or LCT or LCVP in that list. Smaller sihp types, like LCI, PT, LSM(R), etc neither replace nor respawn. You get what you get.
