So, I get into fight with independent-turned-into-empire Dhayuuts. They have only their homeplanet. I warp my attact fleet into the system, destroy all the bases and mining stations and commence bombarding on Dhayuu 1 with my four purpose-built siege destroyers. So good so far.

Things get interesting when the "refugees" appear to next system. I immedietly order the fleet to refuel at nearest refuelling point, they take off and I subjucate the Dhayuuts. The ships get to refuelling point, refuel and then I order them to my nearest military ship manufacturing planet to prepare for the "refugees".
Now the things get messed up: When the ships get to the planet I concentrate on other things. Soon Dhayuuts call me and declare war on me 'cause of my acts.

"What are they thinking?"

I zoom to Dhayuu 1 and find all my siege destroyers bombing the planet + troop transports from that fleet invading the planet without any orders. What did I do wrong? Should I have ordered the fleet to "stop" and the send them to refuel to avoid this? This kinda ruined my reputation down to satisfactory, from respectable, and caused lots confusion. Especially now that "refugees" are at 'hood.
I've always thought that military ships won't continue invasion or bombing after refuelling.

BTW. Ancients are sharing the sector with the "refugees". Things are gonna get interesting.

Could you upload a save file for us? First question would be was your fleet posture still on and was there any level of diplomatic automation enabled?

I'll check if there's proper save tomorrow. Will check the diplo options too.

BTW, another question siding this issue, regarding postures: What posture settings give me the absolute control over the fleet? I wan't to literally micromanage my main fleets to make them most efficient.
Postures haven't fully opened to me yet.

The most constraining fleet posture setting is "Defend home base only", that means set the fleet to Defend posture, with the shortest possible range.

In the situation you describe above, if you had Fleet Formation automated you might be seeing it set an attack posture for your fleet when the Dhayut declared war on you. The fleet then follows its attack posture to attack the Dhayut colony. This is changed in 1.7.0.7 so that manually-controlled fleets no longer have their postures altered when Fleet Formation is automated (fleet must also be automated for this to happen).

The decision on whether or not to bombard the colony is determined by an Empire Policy setting in the War & Attacks section: "Use bombardment against enemy colonies". You can alter this to your liking.
