I'm afraid I don't have a save for this one due to playing a modded game.

The problem I had was one transport, which happened to be the lead of my troop transport fleet, wouldn't pick up units at my home world. It would move into position as if it were about to, then it would fly off. I thought perhaps the home world was out of "docking" facilities, but then it went and grabbed one troop instead of two, when it should have picked up both. I had some garrisoned units on the world, but there were plenty of other units that were not. I was eventually able to get it to grab another unit after 10 or so tries.

My best guess on this one is that I may have garrisoned units after I gave the command for the transport ships to pick up units, and if the transports decide which troops to pick up as soon as they are issued the command, maybe this caused some confusion and prevented the ship from grabbing an un-garrisoned unit.

Check the loadout percentages on the fleet. The transport will try to load based on those percentages even if you haven't researched the technology to produce the troops.

Default seems to be 25% Inf 50% Armor and 25% Spec For.

Ah thanks. My initial thought would be to grab whatever is available if the loadout can't be met, but I'd have to play with it more to be sure this is a reasonable action to take. I'd forgotten troop loadouts even existed.

I have since ticked the little box to see what happens and the transports will now load an infantry unit as well at a space cost of 100.

Sounds like it may be user (my) ignorance then. I'll revisit this one if it happens again but I think it's safe to say this isn't a bug at this point.

Keep in mind, if the ground units are highlighted in green, they are garrisoned to the planet and can't be loaded by the AI.

Not the problem.

Could someone confirm that if the ticky box is not tick on the fleet screen then the loadout is ignored and any available unit is loaded.
