Just playing the scenario, If I am not mistaken, the 2 sppt/Det A 345 Gd Ab Rgt is a leg unit. Why are they being asked to disembark their vehicles? Or am I misunderstanding something?

I think the code was set up to ask you this question for any leg unit. It should be taken out for units that don't have vehicle or if the unit's vehicle have been destroyed.

I had my men running in circles looking for the missing vehicles, think the Polit officer was going to send them somewhere bad.

No serious, these little bugs can be hidden, most time my mech Inf have had their ehicles blown away so they retreat into the various hexes. So this order or question never appeared in all the games I've played before.

On the positive side, it is a bug that does not really disturb the game. The game still runs smoothly.
Just a little hiccup that will eventually be solved.

A new game always has it's bugs, you could have tested longer - we would be complaining. So small bugs no problem, well at least for me. The game hasn't crashed so no real damage done.
