netplay saved games

Restoring netplay saved games are still somtimes (not always) a source of frustration. My playing partner and I have been very careful to synchonise our respective saves communicating via skype using conventions for stopping play, saving and confirming saves. Still we find ourselves having saved files with different entry numbers occcasionally.
Is the game processing data and eventually advancing data entry numbers in some situations even when neither player takes an action or clicks on any button or unit? So that when the time of the saves differ by say a mere 10 seconds for each player we end up with variant data entry numbers?

Sorry about that. I know there are times when the entry numbers on the two computers get out-of-sync. I haven't been able to fault isolate those problems (i.e., identify under what circumstances they get out of sync). This problem interferes with my debugging NetPlay but I haven't found it to be too troublesome. But I can understand how annoying it can be when playing the game.

EDIT: The problem doesn't have to do with timing delays. It has to do with the program having each computer execute some code without informing the other computer. For example, placing a unit on sentry status is local to one computer (the other computer is intentionally not informed).
