I almost always control planes individually and manually, as opposed to using missions or the groups feature. When I want to order a bunch of planes around I'll just drag-select them and give the orders. This works fine for the most part, but I've noticed that while some context-menu functions (plotting courses, ordering attacks) work fine, others will only apply themselves to a single unit even if you have a group of such units selected.

The ones I've noticed so far are changing altitude and speed, and ordering planes to "ignore plotted course when attacking." The changes only ever take effect on a single unit, forcing you to go through and re-order each aircraft manually.
