I am playing the Brute force Scenario. After finishing the Nov-Dec 42 turn and going into the Jan-Feb 43 turn, the Ise and Hyuga disappear from the map. For those who have not loaded this scenario, both start the scenario converted to carriers, which I found to be a bit odd since Midway hasn't happen yet and there would be no reason to convert them at this point and this may be the issue in the first place.

I first noticed it when I was in the "remove air" phase.

I have included a "before" and "after" save. The before is during the Axis return to base phase. Both are in the West Indian Ocean. The after is the first impulse of the Jan-Feb 43 turn. When looking at the unit review form, it indicates they have been removed from the game.
