In earlier releases of DW, as your planets were settled by races other than your starting one, you eventually got the bonuses for those other races after they reached a certain percentage of your total population.

In my current Universe game, I have my homeworld (7 billion Yl'ta), a minor colony (30 million Yl'ta) and then a conquered Boskaran planet that had started as an independent but graduated to a full empire just before I took it (4.6 billion Boskarans). So my empire is 40% Boskaran, which in earlier releases would've definitely provided some bonuses.

However, when I took the Boskaran planet I never got the usual notification that I now had their bonuses, and neither the Empire Summary screen nor the Diplomacy screen for my empire show any bonuses other than for the Yl'ta. Has this changed in Universe, or should I move this to tech support?

To be honest, if it's an intentional change, then I think I'm in favour of it. In previous releases, the Assimilation racial policy was the only sensible one (unless you wanted to roleplay). This would balance the policies a bit more, but I wanted to check that it was intentional.

They're still working for me.

Hmm, maybe not all bonuses show up. The Yl'ta have a troop maintenance and a mining bonus, but only the mining bonus shows up in the various GUIs. Since the Boskara have troop maintenance and war weariness bonuses, maybe that's why they don't show up.

Yeah, I can confirm that Boskarans don't seem to give any general empire-wide bonus. I just tried adding 15 billion of them to a game and nothing happened. No troop maintenance reduction and no displayed war weariness reduction.

Troops trained on Boskaran worlds are still going to have Boskaran unit strength and Boskaran reduced maintenance, which I personally consider a fine bonus for having assimilated them, but it would be nice to know for sure if this is working as intended.

Hm, this was working for me. Please note that some bonuses are empire-wide and others only affect the specific planet. Would have to see a save file from one of your games to make sure this is working as designed.
