I am starting a new game in Universe with unedited files.
I click Custom game as Standard Empire>> (popup says i have full range of options)
I have all the story boxes checked.

The thing is, i no longer find the mechanoids.
Previously, in shadows, you start a game with the story tickboxes checked, and you find the mechanoids and progress form there.
Whats happened? do you only find the mechanoids if you use prebuilt game (one of the 6 options above the timeline)?
I am confuzzled :S

I have the same problem, is it because I started with prewarp galaxy expansion?

The Mechanoids are not a playable race. If you had them in Shadows you were playing with modified race files.

I thought he was complaining about a game without the ancient guardians. And possibly that the rots story does not work with preWarp expansion?

At least that is what I'm complaining about: no Mechanoids are generated in my galaxy with ROTS storyline active.

I did some science and it looks like Ancient Guardians spawn just when Warp Bubble tech is acquired. They do not exist from the very beginning. If you play without tricks and just build explorer, move it to the ruins and research your own hyperdrive, there'll be no problem.

I recently played a custom game, checked all the story/event options and I did find utopia and the shakturi arrived as well. Plus, there were tons of debris fields, weird forbidden areas and unfinished world destroyers that I have not seen in the quickstart version.
