I've not played much CMANO, so if this has been covered, I apologize in advance. Is it possible to fire warning shots and cause ships to stop that way?

In a way. The scenario editor can include a damage threshold on ships via the Event Editor that would cause them to teleport away and then give you victory points for doing so. That's about it at the moment. We're anticipating a vastly wider set of Triggers and Actions in the future which might enable better fidelity to this end, though.
