At return to base, when a transport with cargo is returned, its cargo returns face-up. It should return disrupted according to the rules. The result is that you don't have to use oil to reorganize units that stayed at sea the whole turn.

No. RTB at end of turn is different. See 13.4.1. "Turn naval units (but not their cargoes) face-down when they return to base during this step."

Interesting. You are absolutely right, the rule applies only during the action stage.
