Hi,

So I just conquered a new colony, but apparently it comes with pirate base on it as well.

Is there away to get rid of the pirate base?

You have to attack it with ground troops. Go to the Colonies screen, select the planet with it and then go to the "Facilities" tab. You should be given the option to attack it once you select it.

Also if its just under construction you only need 2-3 troops to take it out effectively but if its finished it will put up a pretty strong defense so have at least 150-200k troop strength yourself b4 attacking or you will not succeed.
