I tried this and it did not annihilate anything.
Far from it, the constructor I sent to the space port to retrofit happily continued and retrofitted at the planet instead. All other waiting ships were fine.

Are you using the latest version (1.9.5.10)?

I would be surprised if there is an issue, but I would just point out that construction ships always retrofit at planets (which also build them).

This happened to be a found spaceport in an asteroid field. And there were many ships in it at the time, and awaiting to get in. I scrapped it precisely because it was causing fleets to foolishly try to upgrade there, instead of my nearby homeworld that had the burkis shipyard or whatever it was called. So they seemed to be "stuck" - trying to upgrade at this base. Gone went base, but gone went all of those ships. version ending in .10 (the current official release). Absolutely happened.

Are you sure the ships destroyed were not all in the ship yard queue and/or unbuilt?
