It's like the coordinates get completely bugged out and points to somewhere off-map, usually beyond the upper left of galaxy map. I know the game registers the addition, since you can still 'centre' on it by clicking its infobox in the bottom left or via the 'go to selected item' in galaxy view as long as it's still the active & persists in the save even through a game restart, but it becomes impossible to delete because of the way the editor functions.
