The problem with Japan for a WW2 enthusiast is that so much of the Japanese war effort was destroyed and made unrecognizable by the war, most notably the navy. There aren't the museum battleships and carriers that you would have in the States.
Yokohama has the Mikasa, but that's before WW2. I believe there is a a maritime museum in Kure, but it is not on the scale of, say, the Imperial War Museum in London. Supposedly it has a very nice scale model of the Yamato.
Other than WW2, I just got back from Tokyo, Nara, Kyoto. Kyoto and Nara have lots of amazing cultural sights - one of my favorite is going to Kinkaku-ji from which you can walk to see many other temples/sights on a nice stroll. Kiyomizu-dera is also a famous sight and quite exceptional, but really there is a lot of old temples/places in Nara and Kyoto. I'm more interested in the food - Kyoto has some great restaurants.
If you want to try something not related to history (well it is somewhat), there is the famous Toei Kyoto Studio Park where you can learn and see the creation of Japanese period dramas.
Tokyo, a WW2 enthusiast should always visit Yasukuni shrine. It's very interesting to read up on its sometimes problematic perspective relating to the war.
Hakone - you can perhaps visit Odawara castle. It's a little castle with a nice view of the surrounding area. I'm not sure if it was still going on, but a couple weeks ago it was having a flower festival on-site.
As always, I think TripAdvisor is actually a great resource for planning trips
