Are optional rules active _after_ beginning a game active immediately, or only if added before game begins? I wanted to add Carpet Bombing (option 32) after starting Barbarossa, but the program would not let me Carpet Bomb a Soviet HQ (or is Carpet Bombing a separate phase/subphase after Strategic Bombing)? Thank you.

You can add the optional rule Carpet Bombing after the game has begun and it should become active at once. Carpet bombing is performed in a separate phase after strategic bombing.

Beware that the carpet bombing step can have been turned off for individual major powers. Or all. And should be turned back on if that is the case. This may apply even if the actual optional rule is on.
