The kind of support provided by HQs affects training, receiving devices to fill out TOE and bonuses in combat. It might also accelerate planning for new objectives a little. Support squads within unit and at Base Forces are designed to look after medical needs, supply of things like uniforms, quartering (tents to barracks), army fine dining, showers, and recreation. All of these things help troops recover from fatigue and disablement, which improves morale an helps them fight better. Some units have only support squads (like Coast Defense and AA) to operate their equipment/weapons/radar.
