Upgrading an aircraft factory happens in two ways. 1. You upgrade to the next in line for that airframe type (Oscar Ib > Oscar Ic). This kind of upgrade will result in no damaged or destroyed factories. All factories will upgrade and be ready for production immediately. 2. You upgrade to an airframe that is a different type or not the next in the upgrade path for the specific type already in production. This upgrade will result in ~1/3 of the factories being destroyed and the rest left disabled, needing 1,000 supply each to repair production capability. So if you want to change directly from Oscar Ic to the Oscar IV, even though they are the same airframe type, you will suffer the penalty. If the later model plane is already researched, you can upgrade incrementally along the path to avoid damaged/destroyed factories. (So going from Oscar Ic > Oscar IIa > Oscar IIb > Oscar IIIa > Oscar IV). If you upgrade from Oscar > Tojo, factories will always be damaged/destroyed. It's important to learn the upgrade paths for the airframe types on the Japanese side. Most are fairly clearcut, but there are some odd upgrades on the A6M variants lines, and a few other types (Ki-61 Tony for instance). Here is the chart. It's long. Keep asking questions. Not all of it is intuitive, but it's not as hard as some make it out to be either. (This is also important as you choose which airframes to research. Some can be upgraded directly with no damage. For instance, to get to the A6M5 airframe research as early as possible, start by researching the A6M2-N, which arrives early at 4/42, and thus will repair factories more quickly. When those factories are ready 30 (0) then simply change them to the A6M5 and begin researching that right away, with no penalty of damaged/destroyed factories. This is quicker than going through the A6M3 > A6M3a > A6M5 path. It's also important to research using factories that are size 30, as it's the most efficient size).
