If you previously had army pilots in TRACOM, but don't now, then it means you pulled them out of there (presumably into units). Did you click on "Get new pilot" with the source for that pilot being "Any" (as opposed to "Replacements" or "Reserve")? You can assign more pilots to TRACOM by clicking on their yellow names in the unit pilots screen.
