Did you create the river by using the "Convert all streams to rivers" button in the map editor? This button will "tell" the AI that this is a river crossing, and to assign boats to all infantry units.
If you made the river by just putting "water" hexes in a row, the game doesn't recognize this as a "river"....it just thinks it's a line of water hexes...
The best way to make a river crossing, without messing things up, is to make the map without any streams/gullies or water...then, make ONE stream to lay the course of the river you want. After you have the stream in place, SAVE THE MAP!
Then, go back and hit the "Convert streams" button...this will create the river along the course you set. Now....SAVE THE MAP IN A DIFFERENT SLOT!
You now have two different maps..one before and one after the river creation. This way, if something funky happened during the river creation process, you can go back to the stream one and make corrections, then re-make the river.
Once you have the river to your liking, SAVE THE SCENARIO!
This will save the "flag" for a river crossing, and will assign boats.
From there, proceed as usual: tweak the map, buy and place units, set VHs, etc.
