Just did a quick scan of the AO before clicking on Run turn. I discovered a tanker task force from Brisbane to San Diego.
Not that unusual but for the fact that it had its path go right past Occupied Ocean Is and Occupied baker is. Yet when I clicked on routing, it had waypoints clearly listed as Penryhn Is. which should have taken the route well south.
I fixed that one and then decided to double check on a number of others. I found two more where the waypoints should have taken them well out of harms way but the program had decided to send them by the most direct route, right past IJN airbases. One was a four tanker task force returning to Abadan from Perth. The outward leg had headed for Diego Garcia and then down the western side of the map until level with Perth. I clicked use the same route home. So where does it send it but straight up to Java and then about two hexes off Sumatra and Burma before turning towards Colombo at about Akyab! Note that in all cases the map screen showed the intended suicidal path yet the routing showed Waypoints enabled and the waypoints were clearly listed. Luckily I managed to reroute them before I lost some really scarce assets.
Has anyone had this happen before?

Yes I've seen it happen sometimes.

I like my routes organized in my AI games, so it is very much visible when e.g. Shanghai-Nagasaki shuttle veers off the designated lane. It does not happen often, like a few times a year, so it is not clear why it happens. All of the TFs are set to CS direct-absolute, with no enemy activity in the area except a rare sub in the vicinity, and no sub attacks at all

Where I notice this issue consistently, its on the return trip, not the outgoing trip where you initially set your waypoint. For example: I set up a tanker run from LA to Sydney and initially set the waypoint south of Christmas Island. When the TF gets to Sydney, I have to reset the waypoint to Pago Pago. Voila, problem solved.

You probably did not set "Return same route" to Yes in the Waypoints screen.

You might need to set the tolerances to direct. The task force commander made a decision to alter the route for a perceived threat or possibly for another reason. Damage or fueling sort of come to mind of the top of my head.

You can get a fair bit of intelligence by changing routing options and seeing how the route changes.
