If you are transporting a land unit, is there any advantage to including warships in the transport fleet?

Intuitively I would think naval units would help protect the transported unit with AA fire, but I'm not sure if that's the case.

Well they try...but don't always succeed...

Your reasons are correct. Solo air have one target.

With the number of steps of a corps (30), it is now unlikely any air will sunk it.
