What is the best way to deal with the Iraq rebellion, I've had an Indian and a British unit adjacent to Baghdad and I did NOT say yes to the economic sanctions, which gives me a 75% chance they surrender, but its been multiple turns and no surrender.

Am I doing something wrong? I checked the strategy guide and it just said have 2 Allied units adjacent to their capital and they have a 75% chance to surrender, 25% if Axis sends them money, but they werent able to send them money.

Probably just unlucky. But if you have say 2 corps next to Baghdad, it will eventually go to 0 supply and you can just kill the unit and capture it.

Because the sanctions trigger the Iraqi rising, the Decisions for Germany to send and the subsequent surrender scripts are all tied together.

I will have a think about this, but there is a danger that avoiding this may actually increase the chance of Iraq surrendering when sanctions are imposed, through there being two surrender scripts that can fire rather than one.

OK so if you don't impose the sanctions, then the automatic surrender script should not fire and you have to destroy the garrison and capitulate Iraq that way?

That's correct.

I have thought about this since but don't think there's a way to avoid this, at least not without introducing other risks.
