I am wondering if there are any penalties for a supply dump which has less than its maximum supply stocks? In particular in relation to providing free APs?

When in regular mode, it just acts like a distribution node | hub and helps to distribute the flow of supplies from the supply source. At least that's my understanding. So, regardless the actual stocks on site, it shouldn't make a difference.
