Easy way I found after doing about the same thing as you is to copy the fav folder over to cd/stick before installing then copy it back over afterwards.

Yep, with the large flash drives available these days its really easy to do. I personally use a 250 GB USB drive to back everything up, its the same size as my physical HD so it works out nicely.
