Just to add to Mr. Z's post. If I understand your situation, those two countries are considered conquered as long as they're technically under the protection of Austria. You may find that later in the game, they ask you for protectorate status. Strangely enough, you can take them as protectorates while still controlling them as conquered countries. You will then control any troops they have, which will magically teleport from whatever foreign armies they are serving in (in your case, Austria's). You can then make them protectorates, joining them onto your existing protectorates to create the Kingdom. I think the only thing that can be fixed, to avoid these situations, is to have a treaty condition to liberate conquered protectorates (instead of just protectorates that are still controlled). That would take care of the first step... then you just need to hope that they come to you when they next choose to ask for major power protection. If I'm wrong, someone correct me please.
