I've finally learned to use Scenario Editor well enough to start modding existing scenarios...

I'm going through and changing the carrier air wings on the DB2000 potential conflicts scenarios (Iranian-WMD, Free Taiwan, Axis of Evil-Syria, etc..) to reflect the deployment of Tomcatless CVW's... Also adding at least three squadrons of SuperHornets.

I got to fiddling with the carrier magazines and noticed that I can't remove the 96 Phoenix missiles from the magazine loadout and use the space for more Hornet-friendly munitions. Is it possible to do this?

Just very quickly checked Iran WMD and the phoenix's look to be cleared out?
If you were adjusting magazines manually, you should be able to add or remove weapons in editor using the normal magazine button.

Can someone direct me to a step-by-step guide on how to add an airbase and its complement of A/C to a scenario?

In "Iranian WMD" for example, I'm wanting to add an AB in Doha, Qatar with a few B-1's and B-2's etc... I used the 'add unit' command to place a couple of the biggest runways, hardened hangars, ammo dumps, fuel etc, then 'grouped' them together. I then added a few of the above A/C to the base. Now I can't figure out how to get munitions to the A/C or into the AB's magazines. The 'logistics' dialog box doesn't allow me to add any weapons to the magazines.

Is there anything else I need to do to make the AB operational?

For ammo loads, you need to select the ammo dump, then select the magazine key.
That should allow you to add or remove weapons.

You should note if you have multiple ammo dumps then the game will only draw from the first one placed. If that is destroyed then it will switch to the alternates. What this means is you need to have the full range of munitions you want to use available in each dump.
