Really a certain amount of damage should be done to units in the production queue if a factory producing them is destroyed - hardly realistic that factory is blown apart and no damage to things in it.
You are correct, they just sit there. The only things that will destroy all units in a factory queue are: (1) capture by the enemy, (2) strat moving ALL of the factories in a region to another region.
