In a few of my games, I have seen units from both sides occupy the same hex after combat. Eg. French units occupy Paris with German units in the same hex after combat is finished . Does this only happen in forts and how long can this last for? Are both sides considered supplied?

Yes, this can happen when neither side breaks.  Supply is normal for both sides.  I wouldn't expect it to last long as combat will continue each impulse.

And here I though perhaps you were modeling the Christmas Day truce of 1914 along the western front. ;)

Incidentally, that's why there is a "Withdraw" order in the popup.  So you can pull units out of a continuing combat.
