For the allied side, what port do ships upgrade in.

In all ports with a repair yard. Keep in mind that ships must have low sys damage before they can upgrade.

Don't forget, the port has to be in good supply, have a HQ unit, etc.

No, they dont have to have a HQ unit. Not sure about the supply even really but could be wrong on that.
