I have read the manual and it states basically that defensive bonuses are gained for the level of entrenchment a unit has obtained.

Dug in-Entrenched-Fortified.

It sounds to me like this is based on the level displayed on the unit icon - D-E-F.

Does the % entrenchment of the hex factor in at all, and if so, by how much.

If it doesn't, then I guess I have been wasting my time in the past by improving hexes to 100% first, then digging in to fortified positions.

The % entrenchment level of the hex is one of the factors in determining what level of entrenchment a unit reaches when you order it to dig-in. It has no direct influence on combat- although the terrain types which provide a base level of entrenchment for the hex (for example fortifications) do have an impact on combat.

You'll notice when you play that if a hex has a high entrenchment level, your units are more likely to jump all the way to 'entrenched' in one turn rather than requiring two turn to reach that status, for example.
