Probably the same way they balanced the Perryville scenario in their Campaign Chickamauga game--by fixing Northern units.
And/or by strongly suggesting that if you want a balanced (non PBEM) game, play as the South against the (typically inept, but they won't admit *that*) AI-controlled North.
Note, also, that the Chancellorsville game has scenarios with portions of the larger battles (e.g., Jackson's famous flank attack on Howard's XI Corps). These will be balanced more or less as the situation depicts.
