Question: For the Japanese Command HQ's that are Naval HQ units (4th fleet, 5th fleet, South East fleet); I assume they function as Command HQ's, but do they also function as Naval HQ's? That is, do they assist in ship repair? Also, why is the Combined Fleet not considered a Command HQ?

They have naval support squads, so yes, they would help in any way that any other naval suppport would, repair, rearm, loading, etc.
