It seems the AI is unaware of the units system damage when creating new TFs. It occured to me that a new TF was created with a damaged (sys11) submarine, sent out on patrol and after the first night at sea it was heading home. The only way to avoid this would be to keep this sub docked, preferably at Brisbane/Noumea (Allied) or Truk (Japanese) because at these bases the unnecessary fuel consumption can be neglected. But to use all the repair capabilities it is imperative to stay anchored. This should be possible for subs as well.
