Garrisoned forts can defend against raiders but actaully killing them is out of your hands. The Confederate's raider menu lists the danger of any particular Raider operation but the Union is not privy to this information. Raiders can be a nuisence but you might want to consider the cost of building and garrisoning forts to help keep them at bay against the cost of accepting and repairing any damage that they cause.
Just having container units, infantry or cavalry, in Raider or Partisan areas does not prevent them striking but I cannot say whether it raises their danger level.
