OK, I know how to improve experiance and reduce fatigue and disruption but...how do you improve moral? So many allied units start the full campaign with moral as low as "5"! How does one bring this score up?

The only way you can bring their moral up is by not flying them.

Have never seen units start with such a low morale - that's a new one.  There is some randomizing at start but that does not sound correct.

Units also improve morale by successful completion of missions and by shooting down enemy aircraft.  This is not easy to orchestra in the BOB scenarios, but in BTR you can easily assign some milk runs to undefended areas (France, Sardinia, the Balkans) to boost bomber morale.  On the flip side a failed mission (with or without losses) will hurt morale so you want to try and ensure that weather does not ruin the mission.

How quickly a unit recovers morale is also based on the unit's commander's "inspiration" value.  If you get stuck with a poor leader it might be best to fly the unit in hopes of getting him knocked off and replaced, given unit leaders take disproportionate losses.

You only have a few options. Rest them and let their Morale improve. Typically I see about 5 pts per day.... unless you have Col. Klink then maybe 3 or less. Or if you have Patton then maybe 6+. But typically I see 5 pts per day.

I would also suggest you rotate Groups so that you dont wear down any one group. I make it a point to NEVER fly a Group when Morale = <50. Plenty of Rainy days to let them R&R. [8D]
