How do you set them on manual? I thought I did this as well and when ever a new ship is made the AI kicks in. What I do now, (yes it's a pain, but is the only thing I can think of for now) is that when you have your ships being built, go into the ship screen. Then I choose the military filter so I only see military ships. Then when I see the ships being built, if you see a blue circle or blue circle arrow type thing at the end, click on it. It should disappear and the ship will not be automated then. I tried this on private ships and you can't do it for them, only on non private ships.
