On the 'I' it talks about Strategic loss, (Japanese strategic loss and Allied strategic loss) what is considered a Strategic loss in AE?

Ok, but I have not bombed any Industry and my opponent have 40 Strateagic Loss according to my Intel screan.  It must be FOW then..

Do you still get points as japan if you damage factories in Oz and india?

It's possible you destroyed some industry at a base when you were forced to retreat. Not sure if that would cause strategic loss points, but I guess it's possible.

The other thing that comes to mind is perhaps a naval bombardment mission caused the loss. Again unsure if it’s possible or not via naval bombardments.

Not according to page 264 of the manual. Only industry bombed in:

North America
Hawaii
Australia

scores VPs for Japan. The manual is silent on India.

Bombing the Port sometimes targets the repair yards. Damaging the repair yards will get you 2 Strategic points per damaged item. (you get 20 vp for destroying them, though)

When you fail to garrison a base and suffer partisan losses, you get dinged victory points.  I'm not 100% sure what category they fall into, but I think they are considered strategic losses.
