As crazy as it sounds, it's true. Once the repairs are done, the ships ends up in opposing empire control.

Truth be told, I didn't actually see it happen, but I wasn't getting any "abandoned ship" pop-ups either. The repaired ships probably just hypered out to refuel immediately after being repaired... If I see anything similar in my next game, I'll post a reply.

I have had this happen to me also, I believe someone noted in another thread that it has got something to do with the enemy military ships in the area. The military ships probably investigate ships before construction ships. either that or whoever has the most ships in the area gets to investigate first.

My experience is you dont want foreign ships hanging around.I always station a strong combat ship or so there and chase any foreign ships away

That must be the case. Do you think also construction ships should be able to investigate abandoned ships? They should, if you ask me.

Edit: It's pretty much my own fault, the construction ship design that I'm using doesn't have a proximity array. It only takes up 3 spaces, the devs could consider modifying the construction ship template to have one.
